The server was root compromised. I needed to obtain a new one, transfer the data from the old one, and rebuild everything from scratch.

It took till Thursday to get the new server, then another day to move the data over, then one day to rebuild all the source code for the binaries that run the site.

On the plus side, no data was lost, new security measures have been added, and I compiled the apache source to include all the modules and php in one binary so everything should be faster now.
